You can mark the ball and repair the pitch mark on the green. It is covered by rules 16-1 and 13-2.
Both rules treat the ball on the green as an exception and allow repair of damage caused by the impact of the ball.

That sucks, especially since USGA rules say you can't repair the mark in this case
